only if those windows apps run as a service at start-up. if it is not 
running, then it will not be able to check for an update (eg mozilla 
firefox and oo.o)

with ubuntu, so long as the software is part of the repository then the 
auto update works.

the only software that i have which is not in the repository is quasar 
acct - need to do that 1 of these days.
